Just upgraded to 3.1.1 and the default theme no longer displays Featured Item and Featured Collection boxes on the homepage.

Can you hard-refresh (or clear your browser cache) and see if that resolves your problem here?
The page you’re showing below looks like it actually has all the same collections/items displayed on it, but there’s just something wrong with the styling.
Choosing another theme, and then going back to the 3.1.1, and clearing the browser cache, did have some effect, but still it’s not looking quite right.
OK: I believe what you’re seeing there is correct.
That version of Thanks, Roy has changed what the homepage looks like, moving to that “top and bottom” layout you’re seeing rather than the kind of “columns” or “sidebar” look of the previous version.
Ah; I also see that there is a new setting to enable or disable the ‘featured’ headings, so that explains why those aren’t shown in the above screenshot. Just some CSS revisions in order if we want to retain the original look, then.
